Sorry, not getting it.
Basically, Inertron is similar in properties to anti-matter, except that it can coexisit with regular matter without the mutual destruction. It however prefers not to and unrestrained, will seek out the nearest vacuum (ie; Between Kyle's ears ... err Space). Put simply, if the foundation breaks it will fall up. This can be a problem as with all the enhaced beings they run across, the Tokyo-3 GMP had the entire cell block built out of triple-layered Inertron...

Going on what little I know of either series, the most likely scenarios would be 'while pursuing a mundane investigation, the series characters stumble across something OTHERWORDLY'...which will either blow their minds when certain truths come out, or gets hushed up afterwards as utterly unbelievable or covered up ala 'X-Files'.
Since both series revolve around character back-stories involving unsolved family murders, any clue that seems to lead them straight into the weirdness would be cause for misunderstanding..."'Red John is...an alien? You green-blooded bastard!""No, wait-(to the Invid Scout angling for a shot)NO VAPORIZATIONS!"
In fact, the problem might BE the constant 'X-File' references and jokes(delivered with a snark) or 'Scooby-Do' jokes, especially if the series characters are trying to see what's behind the curtains "Right...giant robots...it's either secret government arms deals or an animatronics convention!".
Frankly, though, as talented as Patrick Jane might be, he'd be diced by REAL psionics, wielded by expert psychics. The GMP MIGHT try to recruit him for low-level work, or manipulate him into being their agent on-site, especially if they can nail Red John for him, or at least give him solid leads.

Nova may have left out certain details.
As for the GMP's reaction, their going after someone who appears to have somehow overpowered Desdemona, this is just their initial response until they have more concrete data. They'll also be sending ESWAT to arrest Gendo, just in case.
