Need your ideas for a grand meta plot - Edited
The Games: TMNT/AtB2
The Characters:(TMNT)
Garbaad Tanngnjóstr & Ogilbee Pushinko. A mutant Ibex - ex special forces search and rescue, and a mutant Hamster - ex KGB communications specialist. Together they run a successful hunting resort/outfitter after having escaped an evil geneticist's lab and clearing the surrounding area of zombies.
-Notable Enemies: Andrew Mengele "The Big Ape" - An evil geneticist that was on the wrong end of one his "performance enhancing drugs" (contained mutagenic properties and animal dna) Kidnaps and experiments on other mutant animals. He mistakenly believes they are all results of his earlier experiments and thereby his property. Squirrels.. Garbaad has a crippling phobia of squirrels after a hostage situation went horribly horribly wrong.
Satchel Yakosida & Greystripe: A mutant Dog and Cat, both Ninja. They've made a nuisance of themselves with the NY crime syndicate by seriously disrupting the operations of the foot clan (They stole 1.6 million dollars worth of cocaine and resold it, pocketing the profit, then raided their dojo killing the 7 sensei masters and running off the students.)
-Notable Enemies: The remnants of the foot clan, various street gangs, who ever is controlling Baxter Stockmans robots (he "fell" out of a helicopter by "accident").
Smokey Joe Gargle & Grumblin' Ernie Tuttle: A mutant Tiger and Turtle, both Hobo's and unfortunate victims and unlikely survivors of the Handy Dandy BTS Random Adventure Generator. Joe is a frequent customer of Uncle Remus' Emporium of the Arcane.
-Notable Enemies: Fate and the Universe in general. Farquad Fuuqhead - The restless spirit of a diabolical stage magician that they killed by accident (He was still breathing when they stuffed him in the porta-john. The couldn't know he was down into PE points only, or would fail his Save VS Coma/Death roll).
Rupert Ravenwood & Mari Pugh: A mutant Badger Archeologist/Professor/Adventurer and a mutant Skunk Field Research Chemist for Este Lauder (she specializes in exotic scents). They are currently in South America tracking down map pieces that will lead to ?!?!?!
-Notable Enemies: Ichabod Sterling - Pretty much this guy. His main henchman Spike, a mutant porcupine.

Fareman Kramer and Wilfred Slewfoot: A mutant Mt. Lion and Mustang. Both are traders/peddlers/wandering salesmen.
-Notable Enemies: Giant Mutant Insects, Thieves in general, and whoever happens to persist in threatening Fareman (he's a carnivore and somewhat of a sociopath. He doesn't kill indiscriminately. He'll tell you to back down/leave him alone. If you don't, well it's your own fault you wound up dead and eaten.)
Dr. Silas Hop and Max Fokker: A mutant Frog Dr. and Snake Oil/Tonic salesman and a mutant Partridge weaponsmith. They're in the same general vicinity but have yet to officially meet.
-Notable Enemies: None yet
Levi A. Thon and Grue Somme: A mutant Dakosaurus and a mutant Plesiosaur. Both are sailors (unsure as to whether River or Sea based. Have yet to be play tested)
-Notable Enemies: None yet
Roger Chooknoggin and Jolly: A mutant chicken swagman (Australian for migrant worker - a bum) and a mutant Koala escaped slave.
-Notable Enemies: No one specifically, though they do seem to be in an awful lot of trouble due to Jolly being unaware of the effects of his incredible PS ("We were just arm rasslin, I didn't mean to pull it out of the socket i swear") and Roger's tendency to be an over confident, fast talking, BS slinging, scoundrel. Think Han Solo meets Lenny from Of Mice and Men.
Cornelius and Calaois Behber: Both peasants in SE Avalon. A mutant Beaver and Coypu (a UK Nutria)
-Notable Enemies: The French, any other random encounter evil npc.
Eddie L. Izzard and Grover Hackwrench: A mutant lizard natural mechanical genius and an prairie dog biker (chars have yet to be play tested and are 99.95% complete - have to finish vehicle builds).
-Notable Enemies: None yet.
What we've figured out:
The various hows (based on each char location and npc interactions) and some notions(not a full fledged plan, just ideas not full HLS) that would put everyone in the same timeline and/or locations
THE BIG QUESTION:
Why? What over-arching reason/storyline would make sense to bring them all together. Which of the 2 game settings (only TMNT or AtB2) would you choose to have them converge in and why?
If we can get a decent enough plot/reason we might actually attempt to do this in play.

So the hookers want to go on a Rocky Mountain hunting/fishing expedition? Odd, but workable. Wait, you said hired on as muscle. They're legit business partners, not hired goons. Besides, I don't think either of the qualify as "muscle". Who's gonna be afraid of a luxuriously haired, giant horned, goat and a 5' cuddly looking hamster?
Satchel is Aberrant, so it's possible that his skewed sense of honor (in relation to something the whores have done for him or in relation to his friendship with Greystripe) could wrangle him into it.

CS is going to attack Tolkeen, the players get involved for one side or the other, [in my case{no particular order} you have scientists, supply and logistics, ex-military, assassins, naval support, cannon fodder, occult liaisons, medic and armament support, espionage/smuggling (but really bad at it), and motor-pool], the war is swayed (for good or bad) due to their involvement., but it's a dang funny effort.

Transdimensional TMNT has a time travel story arc/series of adventures that may be perfect here. The first or second twist in the future is the ATB setting, allowing for these characters to all come together.

Been a LONG time since I've seen TMNT used as an actual contemporary, Turtles-style game! usually it gets incorporated into some other kind of game concept.
My first thought for the straight-up TMNT one - and this is tough because I'm trying to knit together all of those different characters and enemies is a globe-trotting epic wherein the characters are being targeted by weirdo big game hunters who are actually trying to find endangered species and uplift them into humanoid form so they can be bred as exotic hunting stock. The whole thing involves random attacks on the characters by members of this sick hunting fraternity (which is funded by some global version of the Hellfire club) which then encourages the different characters to seek each other out and find out why they're ALL being targeted.
Ideally, the heroes decide to dismantle this operation, which involves going up the food chain (no pun intended) and determining who the hunters are, who's supporting them, and the whole scientific apparatus devoted to uplifting more humanoid animals.
The climax takes place on a kind of "Island of Dr. Moreau" where species are being collected and uplifted and held in pens until they are hunted. The heroes must overturn this dark little experiment and help the captives find someplace to live. Maybe they take over this secret island, which can then become a base of operations for mutant animals everywhere...
Not sure how good that is, but that's what comes to mind. The bad guys would be a lot of big game hunters, their mercenary bodyguards, mad scientist creations, the authorities (who mistakenly think the heroes are monsters), and maybe some robots thrown in once the action moves to the island.
I can see that as a definite working angle and incorporate the TMNT vilains.
Garbaad and Ogilbee were kidnapped by Dr. Big Ape Mengele's mercenaries in the 1st play test. he threatened their families, kidnapped random mutants from the street and other dastardly deeds until we finally got him to flee.
After he fled we were liberating the caged mutants and that's how we were introduced to Dr.'s Ravenwood and Pugh. We escorted them back to NYU for Dr. Ravenwood's lecture tour and then headed west to hide in the Mt.s Wouldn't you know the Big Ape had followed us there and hijinks and horror ensued.. Hostages, Zombies, and killer robots oh my.
So that connection and common enemy gets 4 tmts chars and 1 common enemy wrapped up. So lets say there is a ninja uprising in a rival/friendly clan, The ninja uprising (Located where ever the badness goes down ) gets Satchel an Greystripe up off their laurels and into the fray,
As for Joe and Ernie.. Those poor hobo bastards are at the whims of fate and the roll of the die as to determine what happens..but we could say they're the 1,000,000,th customer at Capt'n Bartons Seafood Shack (favorite place to go) and are whisked off to the game location to see corp head quarters and compete for a lifetime of free seafood.

Now's the tricky part. Should the AtB2 chars be brought in via metaplot or individual games where they encounter temporal energies and get punted back in time. AND THEN get swept up in Dr. Mengele's mutant menagerie..which of course is on some island fortress.

this will be kinda rough, I don't play TMNT, but could oyy use the Foot clan hiring on to the evil DR to help finance their recovery as a way of getting all the chars together? that covers 2 groups of characters, the hobos are kidnapped as experiment victims, the others get caught up by accident, wrong place/wrong time (time honoured ploy) and wind up working together to stop both groups from advancing their positions?

I was confused by the initial post - So what you are asking is (if Im right):
You have ten players each with a character. The characters are in pairs and already have either been played or have backstories which include some previous nemesis.

Yeah, pretty much. There are only a couple things that you got incorrect, but you couldn't have known or just overlooked.
10 chars yes. 5 pairs yes. 10 players no. Only 2 players (me and GM [we play at work])
Not ALL of the chars have been play tested or have back stories or an established enemy. That's noted in the write ups, but it is no big deal.
But yeah, looking for an idea to plug all 5 pairs in to that would eventually bring them all together. Provided they survive to the end of their respective story arcs.
OH! I finally figured out a good analogy. A comic book crossover/mini series type thing. Take for example Marvel's Infinity Guantlet. Lots of the individual characters had their own part within their respective title that followed the story/lead them down the path where they all converged in the 6 issue mini series. That's the kind of thing i'm shooting for.
