Several of the vehicle write ups have non-standard missiles in there write ups.
While we can pretty safely assume that the 70mm rocket is a special snowflake...
what about stuff like
-Reflex Torpedo Macross Saga 148
-Heavy Reflex Torpedo Macross Saga 195
Are these special snowflakes as well or simply LRMs? They seem strongly to be simply an LRM due the Reflex Torpedo being stated out with the Proton Torpedo which IS an LRM...
...but they also seem to have some wonky aiming rules.
And then there are these guys.
-Short Range: High Explosive Fragmentation Macross Saga pg142
-Long Range: HEAP Macross Saga pg163
Standard sizes, but found only in the write ups of specific units.
Can other units take them or only the units that list them?
I'm sure there are more examples out there that I haven't found yet as well.

Sadly, my version of Macross Saga has only 128 pages. (It's the large one.)
I would have to search the whole thing in order to confirm the missiles you have here.
Maybe the best would be to quote them with the weapon platform that use them?
I'm also not sure about what you mean or are getting to with this "special snowflake" missile statement.
I would guess that as long as something does fire missiles / torpedoes of a roughly equivalent weight / calibre, then the type could be interchangeable.
Bearing in mind that, usually, modifications would have to go toward smaller missiles, not bigger, due to the frame limitations.

(In the books.) I did however manage to find a topic about it and we found it to be most useful. The source might have been here, or somewhere else...
The guys in that topic seemed pretty convinced they had it all listed. I did not personally verified it all, or compiled my own list yet.
I do hope this help. At the very least it might speed up the process of whatever level of detailed classification might be needed here.

as the guy who compiled that list, while i felt i was fairly comprehensive, i am not infallible so might have missed a few. especially as i was primarily looking for missile sizes, not necessarily odd damages or names.

Unless otherwise indicated I would treat them as "special" and designed for that particular unit (possibly even model) or launcher. They would be classified by range (as listed in the entry), so the Tropedoes are LRMs for game mechanic purposes.

Those are, IIRC, the descriptions for ship-mounted anti-warship ordnance... I'd consider them "special" on the grounds that the exemplars are so large they would be impossible to mount on a VF.

For the mecha ones, I'd be inclined to say that they could be taken as standard types.
