how frequent did ninja clans absorb one another after an all out war ? (if this even happened).

Say one was victorious and the other decimated, but had a few operatives still alive. Would/Could these be absorbed by the victor ?

They could I suppose. Depends on what sort of orientation the victor clan has: that would be up to you to determine. I imagine though, the losers might not allow themselves to be taken alive, if they could prevent it.

I can't say as I know much about ninja; the closest I'm familiar with is samurai. I also don't know to what extent there is truth to the idea that the Japanese had no word for surrender.

However, that it was against the grain of their whole society is one of the reasons for the death marches of POW's on the Pacific islands. Sheer horror and distaste.

I think this changing of masters would go against the grain of Japanese culture, making it unusual in a secret society.

The captured may simply feign compliance, the better to strike in vengence in a moment of their captors' complacence.
Or, simply to ensure their clans' secrets survive to a new generation.
Or, a complete lack of loyalty and an unshakable sense of self-preservation.

Not very. They tend to annihilate the other side.

Not likely. Most likely they would disperse and try to rebuild their clan before attempting to strike back.

Not likely. Double-crosses, planting false information, betrayals, and all kinds of other espionage tools were standard fare to the ninja.

Kuseru is quite correct. The Clan survivors would melt away into the surround society or all be dead. Any wounded taken would be put to death by the victorious clan (so that they can not strike back).

But in a game with mystic abilities and psychic powers, it may be feasible to cut through deception, and extract valuable information or clan secrets from the losers.
Real ninja did not have to contend with some of the stuff that exists in the game after all.

Possibly, if A) Ninja had any access to Chi Mastery abilities and B) There were actually psionics in N&S/MC.

Real ninja did not have to contend with some of the stuff that exists in the game after all.

Nope, several of the ninja clans were very closely allied.

that would make sense If i were a shogun i would want to own the allegiance of any and all clans surrounding my territory. Having More than one group of spy/scout/killer under the payroll allows for watch dogging.
