Greetings and Salutations. Well, that is an interesting question I suppose. I'll start by saying that part of the problem is that it shouldn't have worked in the first place (at least not by the rules). The Frostfire spell transforms "normal fire" (not magical) as noted in the first sentence of the spell. Noted in the last sentence of the spell is: "A barrier of magic fire will block or stop Frostfire ..."
So honestly (by the book), it doesn't sound like the combination should've ever worked. Still, the spell was allowed and rewarding a player for creative thinking isn't necessarily a bad thing. This leaves us with the question of what to do now? These are options I see ...
1: The spell transforms the sword permanently. This isn't my leading option, but one to keep in mind (and how much it affects things matters largely on how you ruled the combination in the first place). Note: Oddly, the Frostfire spell would be a downgrade. Flaming Sword does 4D6, while Frostfire only inflicts 4D6 damage per melee round. I'm taking it you altered this fact as well, so I won't focus on that too much.
2: My first thought (without even looking) is that the scabbard would cancel it (because I thought it put out the flames). This isn't quite the case, but with the flames being contained by the scabbard you could rule that it effectively cancels out the spell as well. While a player could try to keep the sword out all the time, this runs the risk of things like burning clothes and equipment if you're not constantly careful with how you hold/carry the weapon.
3: As I noted above, magic fire will block/stop Frostfire. While (to me at least) this would suggest that the two could never combine in the first place, since it has we can go with the words that follow and "case it to die in 2D6 minutes." While the permanent fire might not die out, the "Frostfire" would (ergo, the spell would end and return to the normal magical fire sword).
