Anti Magic Cloud Vs Other Clouds and aoe spells

if an anti magic cloud overlaps another cloud or area of effect spell , does it cancel the whole spell or just the area that overlaps

IMO, just the area that overlaps.

The AMC only effects magic within it's boundaries.

our gm wasn't sure and asked me to find the answer.

next question :
Since part of the cloud was nullified would the rest of the spell be weakened (smaller duration , better save, ect)

The only alteration to to AoE spells is in the areas they overlap with the Anti-Magic Cloud, otherwise outside of that overlap boundary there is no other additional alteration to the AoE spell.

No. A spell isn't going to change anything outside of it's own area of effect.
