I believe it's essentially the same power except it takes different
amount of concentration to complete. The vibrate to become intangible
is used to become intangible when someone is attacking you. The
vibrate through substance is to vibrate and walk through a wall. It
takes more concentration to vibrate through something then to do
a quick evasive manuever. You probably could vibrate through the
ground (hopefully not into a subway tunnel), but how deep are you
going, and remember the PC still has to breath.

I wouldn't allow the hero to turn the evil rune weapon intangible.. its an indestructable magical weapon.

Nit picky I know, but I had to mention it

I would argue that altering the atomic structure in such a radical fashion is effectively the same as vaporising something.. so yeah, it still counts as "No" for rune weapons.
But as I said, its a picky point and has little to do with the actual question asked.

If you want to be technical about the magical weapon thing. An Enchanted Weapon character can take one major power granted by the weapon. The text states that Immortality and any of the Alter Physical Structure powers cannot be taken. Since it refers to APS, and not 'any power which alters the character's physical structure', technically you can take Intangibility. I don't the rune weapon would just drop out of your hands when you became intangible.

But, that could be a technicality. It's totally a GM discretion thing.
