I'm confused by the contradiction of killing D-bees on sight if they're in your territory, but allowing a large population of D-bees live right next to your biggest city.
I'm just trying to figure out if I've read something wrong or what.

Matter of resources, really. There are a lot of people who live in the Burbs, and you can't always be watching everyone. Even some D-Bees are allowed to exist there, just because the status quo works well for the C.S. as it is. I would expect things to get rough after Tolkeen.
Also, not all C.S. soldiers are evil. Most are even good, but prejudiced. There are lots of people that I really, really don't like, but I'm not about to start clipping unarmed families and stuff.

Even more ironic is that the books tell us that some D-bees are allowed to WORK for the CS. Even though it's menial dangerous labor, and the pay sucks horribly. Some factories even get special permision to hire D-bees. Now how's that for a contradiction??

Well, in WWII, the Nazis, despite declaring that all Jews should be killed, licensed several companies (if I'm remembering correctly, BMW was one?) to use Jews as cheap (read: slave) labour.
So, it happens.
Also, the Japanese used thier PoWs as Military slaves in WWII as well. My grandfather (PPCLI) went into a PoW camp after the fall of Hong Kong, and came out at the end of the war at 98 pounds (he was over 6' and 210+ at "full weight") after slaving in mines, a (Toyota?) plant in one of the major Japanese cities, and one or two other places.
So, it happens.
