I think the idea is that the modern monster hunter is probably going to be dealign with modern soundign terminology for comfort's sake.

It also adds the fun of looking into those old texts and them using a term for a creature that could be the same thing you're hunting, but aso could be something else and you won't know exactly for sure.

Besides, it's Ancient Sumerian or Ancient Chinese and similar languages that existed all those thousands of years ago that these things would know.

Think Stargate.

I'm agreeing with Jeff on this one. English is fine for a common name. Now, if your players decide to enter the realm of researching a True Name, feel free to break out the ancient Sumerian (or older) references for inspiration. Personally, I think most True Names would be completely unpronouncable with human anatomy but thats a judgement call.
