They could I suppose. Depends on what sort of orientation the victor clan has: that would be up to you to determine. I imagine though, the losers might not allow themselves to be taken alive, if they could prevent it.

The captured may simply feign compliance, the better to strike in vengence in a moment of their captors' complacence.
Or, simply to ensure their clans' secrets survive to a new generation.
Or, a complete lack of loyalty and an unshakable sense of self-preservation.

Not very. They tend to annihilate the other side.

Say one was victorious and the other decimated, but had a few operatives still alive. Would/Could these be absorbed by the victor ?
Not likely. Most likely they would disperse and try to rebuild their clan before attempting to strike back.

Not likely. Double-crosses, planting false information, betrayals, and all kinds of other espionage tools were standard fare to the ninja.

But in a game with mystic abilities and psychic powers, it may be feasible to cut through deception, and extract valuable information or clan secrets from the losers.
Real ninja did not have to contend with some of the stuff that exists in the game after all.

Possibly, if A) Ninja had any access to Chi Mastery abilities and B) There were actually psionics in N&S/MC.
Real ninja did not have to contend with some of the stuff that exists in the game after all.
While this discussion is game related, we're not actually talking about the game itself.

Nope, several of the ninja clans were very closely allied.

that would make sense If i were a shogun i would want to own the allegiance of any and all clans surrounding my territory. Having More than one group of spy/scout/killer under the payroll allows for watch dogging.
