It's a Magic Spell, true...but one that interacts with the Physical World in the form of a physical object that can be thrown.

Therefore, it would seem logical for any O.C.C that gives a bonus to throw objects, to have that bonus applied to the thrown object...even if it's an object made of magic.
This, of course, assumes that your specific skill allows you to throw anything you can get your hands on with a bonus.

ADDENDUM: Just looked up the Battle Magus, to be specific to the OP. Their skills do NOT allow them to throw anything and get a bonus as if they were Bullseye from Marvel Comics, just weapons specially balanced and specifically designed for throwing.

So I'd say no.

Well, if you think it wouldn't have much effect on the game, then I'd say no, don't bother. Don't make changes unless they really make some significant change to the game.

I would say no, I think there is a difference between throwing a physical object, and using magically created objects in that way.
Getting a mage to tell you where the hydra is...10,000 gold
Hiring a summoner... 40,000 gold
Hiring one hundred 10th level mercenaries... 98,567 gold
Giving a hydra skull to your necromancer... priceless
