Wow, you sure "ran" that "game".
And by "ran" I mean played to the ego of... and by "game" I mean one player, while the two others sat there and did nothing.
I could be extra mean here, but I just want you to realize that what you did is a cardinal sin in the players' guidebook of "what makes a game good".
There are things you could've done in retrospect, but lets not dwell on the past and focus on the future.
What can you do to make it up to these other players? A session dedicated solely to them is an option (just tell the other guy what's up, and that you'll reconvien next time as a full group). If you can swing it on a day that isn't your regular play-period, that is even better.
The above is thee best way of saying your sorry, better than actually saying "I'm sorry guys". Why? If you said you were sorry, they know that A- you let the game get away from yourself, and that B- they now have to feel bad about any and all ill-will directed towards you for ignoring them last time. So just try not to say it.
Other options can include a greater than normal focus for these other two, kind of ignoring the monkey-man. This is bad for obvious reasons, but hey, two wrongs makes everyone feel the same.
You could not save monkey-boy from bad-guys and just end his character. As cruel and harsh as it may seem, you are not a doormat for the players to walk on; that is, you control the flow of the game, while a single stubborn player does not. If ALL the players were involved, I would say just go with the flow, but that is not the case.
You could give the other two loot; but again, bribes are bad because not everyone gets paid off, and they also can come back and bite you in the arse later. The same thing goes with exp.
Basically when you do this thing, it is the hardest to make up for with the other players.
